I should add, Chrome, Drop box, LassPass, and other apps all work fine.

Automatic Proxy Configuration - Unchecked
Web Proxy - Checked with valid IP and Port
Secure Web Proxy - Checked with valid IP and Port
No 'Bypass proxy settings'

I switched temporarily to using a wpad.dat/proxy.pac file which points to the same server and it works ok.
Checking the squid proxy server logs, (I am the network admin) There are no requests being sent from the client in the standard configuration.
